When I cast a maximized call lightning, the spell level would be 3 or 6?

The spell's innate level would remain 3. The spell would take up a spell slot of Level 6. The Maximize part would only effect the damage done, so instead of being 1d6 per caster level up to 10, it would be 6 per caster level up to 10.

Hope that answers your question!

That also refers to things like saving throw DC, going through Globes of Invulnerability, etc. For all intends and purposes it remains a level 3 spell. Just one that does... a lot of damage.

That would require Heighten Spell, which is not in NWN.

Only way you'd have of increasing your DC would be to increase your primary casting stat (in this case Wisdom) or taking the Spell Focus/Greater Spell Focus feats for he relevant School of the spell (in this case Evocation).
